If I use your shopping cart software am I able to integrate with quickbooks in any way?

E-junkie logs can be downloaded as a "tab separated" file. However, that will list each item ordered in a transaction and thus will not include tax, shipping or discount information as it's common for the whole order.

If you want to get files that you can import in quickbooks, it's best to get those directly from your payment processor's (PayPal, Google Checkout) interface.
