I ran a report of recent transactions, and all of the affiliate commissions show $0.00

Note there are two columns in your Transaction Log to report Affiliate share amounts.

The first one, under the Common Transaction Data log section, shows any shares earned for the whole transaction according to your Common Affiliate Program Settings share percentage.

The second one, under the Item Data section, shows any shares earned for particular items according to their own Product-specific Affiliate Program Settings share percentage. Product-specific percentages override any Common percentage for their respective products.
