When a customer buys a website template, I also need the process to send specific info to my joomla site to auto create registration which requires username, name, email, and a password to be created by them. The area describing how to do this with 3rd party integration is very confusing. Is there another source to describe or have the actual code to be used or has anyone achieved this successfully between Joomla and e-junkie shopping cart?

You may want to look for ready-made plugins or modules for Joomla that can receive and process PayPal IPN, or search for articles or instructions on handling PayPal IPNs with Joomla, since our own Integration order-data submissions basically just simulate the format of a PayPal IPN.
