I have products A and B. My affiliate uses a product specific link to send a user to product A's homepage where product B is also mentioned. After browsing around, the user decides to buy both A and B (processed through e-junkie as its own individual product). Will my affiliate get commissions based on the sale of A plus B even though they only sent traffic to A?

Yes, they will get commission for both products. The cookie that is created on the buyers computer when they click the hop link will still be on their computer when they browse to the homepage for product B.
