I have some items that carry a shipping fee, and some that do not. I have found that on occasion, if someone adds an item that has a $0 shipping fee and one with a $x shipping fee into their order, they will not be charged shipping.

Can you tell me the proper way to setup these items so that this does not happen?

Could you provide instructions for us to reproduce this problem? We'd need the URL of your site where you are using our cart, and tell us which products we could Add to Cart that would produce the 0.00 shipping fee when one of those items should charge shipping.
