Hi,
In order to get around the problem with duplicated discounts (cart AND item discounts both being applied) I am setting up a product with variants so the user can choose how many products they want and get the correct pricing (they get a special price on any combination of 3 or more products). My issue is that the possible combinations for ordering between 1 & 9 of each product is PRETTY long. Am I going to have a problem with the number of variants?

Offhand, I'm not aware of any limit to how many combinations you can configure using Variants, but we've certainly never encountered this as an issue with anyone else before. I'd say try pasting in the Variant config lines you have, and see if they all get saved completely and produce the button codes you'd expect; if you do encounter a problem, just let us know.
