I know e-junkie records refunds in the download logs. Just wondered if you can keep track of transactions that were abandoned for whatever reason.

We have no built-in way to track orders that the buyer abandoned before finishing checkout; however, in this case the buyer's cart would still retain items for up to 24 hours after their last cart view, in case they decide to come back to your site and place their order within that timeframe.
