then take automated payment for the remaining balance...
i know this is possible with clickbank, but wondered if i can do it with my ejunkie products...?

In your E-junkie Seller Admin > Payment Preferences, there is a setting to "Only Authorize payments and charge them manually..."; enabling that setting also disables the "Wait for pending payments..." setting. This would have our system process the order as soon as the buyer finishes checkout, but the payment would be left in Pending status, so it would be left up to you to actually settle/accept/charge the payment manually in your payment processor account. We have no way to delay settling the payment for some time period after which the payment would be settled automatically.
