Can I do it in combination using e-Junkie shopping cart and PayPal to process the shipping?

There is one thing that you can try to use your PayPal shipping rules with E-junkie cart. Enable shipping for each product in E-junkie admin but make sure that cost is 0 all around in Admin > Shipping Settings.

In your PayPal account, make sure that in your shipping settings your UNCHECK the box which says "allow transaction based shipping to override profile based shipping".
