If any of my 5 ebooks is bought through Clickbank, then the buyer automatically gets a free ebook download. For the ebooks, I checked Download but I don't know how to set up the free ebook on ejunkie so that the buyer gets it too. I hope this can be done simply?

Please see the "package products" in the help page. You will basically need to add each file as a separate product and then the product you are selling will be configured as a packaged product to use files from other products.

Package Products has "Fast + Easy" and "More Flexible". The explanation for "More Flexible" I find slightly confusing. No matter what ebook they buy, I want them to get the bonus too. I'm not selling this product, I'm giving it as a bonus. So, Which one would you recommend for CB?

Then I think you shoudl go with "fast and easy" and include the free product with the real ebook by creating a zip file of both.

I was afraid of that. So, according to you, I should now overwrite this file by adding a zip file that includes 2 PDF ebooks. Does that mean I can upload a zipped folder to e-junkie because I don't know how to get 2 PDFs into one zip file?

I am not sure what you mean by that

Okay, Now I have created 5 new zip files with the an ebook + the bonus to upload. They will replace the 6 products I currently have. Do I just click "overwrite" for each file for this and do my original titles remain or this time should I delete all the old files and upload these new ones.
Secondly, if I have 2 PDFs in one zip file, does that mean I have to set the download number to 2 or do I keep it at one?
Third, once I overwrite a file, is it saved or is it saved only if I keep clicking on 'next'?

A zip file is single file. Download limit is not related if you are selling a zip file or a pdf file.
When you overwrite a file, it's saved .. you don't have to press next on the edit product screen.
