echeck processing and registration codes

For some reason my registration codes are being sent before an echeck payment clears in paypal. I've done a search in the forums and all the information I've read suggests that this shouldn't be the case by default. I've ensured that the option is checked in account preferences, and I've also looked around my paypal preferences and can't seem to find any options to fix this. The order is marked as "complete" in my e-junkie logs, but still "uncleared" in my paypal logs. Any ideas on how to fix this? Thanks for your time, sorry if this has been answered in the past.
