It seems there may have been a miss-understanding when asking for the checkout page to open in a new window, because our shopping cart now loads in a seperate window/tab. Please have it open within the site, as it did before.
CheckOut page opening in a new window is a setting that you did. Cart opening in a new window is an "issue" you are having which is not related.Please see the troubleshooting page for possible causes.
